It is possible that there is an issue with the microscope or the connection between the microscope and the computer. It may be helpful to check the settings and make sure the microscope is properly connected. It may also be helpful to contact the support team for MicroCapture for further assistance.
I want to digitize (remaster) my 30+ years old Super8 films, by using a dnt-DigiMicro. How can I automate (e.g. from the Arduino that controls the film transport frame by frame) the shooting of a picture? How can I manage (store, retrieve, copy) large (100 000+) JPG pictures?

The software doesn't allow photo manipulation or managing. You have the possibility to display the latest images take with the microscope or imported through the app's settings in the File menu, but that's it. If you want to manage those photos, install a dedicated application. In this case, I recommend XnView as it has great support for many unknown image file types.
